VisRD: Visual Recombination Detection software package
Description | Availability | Manual | Support | Acknowledgements | References | DisclaimerVisRD is a software package allowing graphical inspection of the phylogenetic content of a sequence alignment, that is primarily intended for detection of recombination and recombination breakpoints. It is a quartet-based method, meaning that analysis is performed on quartets of sequences in the alignment. VisRD can utilize a variety of phylogeny estimation algorithms, of which statistical geometry has been most fully implemented.
Analysis is performed in a window sliding along the sequence alignment, and the results may then be viewed in a variety of ways, most importantly in a so-called highway plot. Other visualisation modes are the occupancy plot and an animated version of a quartet mapping plot. For a full explanation of these options and the underlying theory, please consult either the manual or the paper (Strimmer et al., 2003) describing the method.

The latest version (2.3) is available here, this works with the latest version 4.6 of SplitsTree.
We are currently working on a new standalone version due to past problems with SplitsTree dependancies.
Earlier standalone versions of VisRD (v1.0-1.2) are still available here, but these will no longer be updated.
